At first, I must say sorry. I will sound like a Total Commander junkie. But its true. It's the best PC app ever... and I am a recent switcher.
I don't understand WHY in ForkLift creating a new Tab affects both panes.
Wouldn't it be better to have independent tabs for each pane.
Consider this... I am trying to copy files from many sources, to a single destination. I can open 6 tabs on the left pane (sources) and one on the right (destination), then I can flip between the 6 tabs without affecting the pane on the right. I can lock tabs, rename tabs....
This is something we considered many times in the past. And I share your view, and would prefer independent tabs.
But we are undecided, because the current functionality is very useful in some cases (if you work with many remote locations which pair to specific local folders).
And we do not want to make this an option, as I consider it as overengineering.

Well the answer to this is simple ... leave it to the user what functionality he likes best ...
Think of the following model :
-> Pane Set (currently Tab)
---->Tabs for each pane
This will enable you to have ANY amount of tabs in ANY amount of Pane Sets.
This way the user can decide what he likes best - and thats exactly what makes a great app !

You can have it both ways. I think its called Tab Sets (which you can store like favorites).

Take a look at DiskOrder. It has savable tabs in both panes. I prefer ForkLift, but this may be an option.

Well, switching from independend and paired tabs would be the best :/
I cannot live without independend ones, and if you say that paired are the best in some situations [I see no use for them :)] - then the switch is the only option.

The ONLY option to satisfy all users - would be to have infinite pane-sets, each having infinite tabs on its own as shown in the screenshots in the below post.
